The "Allow DirectX apps to stop the mouse leaving their windows" option hasn't worked in a long time. I have just dealt with Wine not capturing my mouse. It is a bit of an annoyance. You may be able to get your window manager to do something tricky, but I have not had any luck going down that road yet.
