I've seen this as well, but typically only once I reach the Industrial age or later. I'm not sure if it's related to the length of the game or the number of cities I have by that point, etc. Also not sure if it is a wine bug or a Civ5 bug... seeing as how Civ5 currently has a lot [forums.civfanatics.com/showthread.php?t=381414].
If *any* combat takes place in the cannot-save-mode, the game immediately crashes. If I continue to play through some turns, though, the ability to save eventually comes back.
So once I hit that point, I always save at the start of the turn if possible; that way if I get blindsided by a barbarian or something and the game crashes, I reload and move the units differently.

I think I just found a fix for this by increasing 'ulimit -n'. Mine was set to 1024, but increasing it (by 4x to 4096 for no particular reason) fixed the cannot-save-issue for both games saves that had gotten to that point.
