There's variable named fMouseHeadingYScale which should control Y-axis speed, but honestly I can't get it work on Steam version. According some googled forum posts this should affect Y-axis speed on Windows. Steam version has also bug where WINE shows desktop mouse cursor all the time, so I'm not sure if game engine just ignores this variable or is it because of bug.
If you're interested testing it, locate SkyrimPrefs.ini under My Documents/My Games/Skyrim/ and add it under [Controls] section.
