This is purely caused by wow - its connection has a very high timeout. It might be configurable somewhere, but I don't know of a way.
One thing I can help you with is a somewhat easier way to shutdown wow: Alt-F4 always works. If needed you can type '/console reloadui' in your chat to save any changes in your addons.
A way to test if your connection is still up if you're unsure is typing something in a chat channel. It doesn't echo back right away, but it goes past the server first.
