Well it magically healed itself after doing this for a while. I killed it, retried and the GUI stayed up and completed the download and patching process.
I just left my computer alone, afraid to even move my mouse.
Launcher didn't work to update all these patches to 4.3.
had to copy entire Wow directory to USB portable hard drive(it has FAT32 file system), and run Launcher.exe under a windows system, don't have to copy it into window system, once update fishing patching switch back to Linux.

Running Ubuntu 10.04 LTS. Had Launcher crash issues on startup until I disabled Peer-to-Peer downloading under "Downloader Preferences". Restarting the Launcher allowed the patch to be installed with no issues.
