Right, it seems the issue is actually with regard to the self-extracting .exe's the mods are packaged in which are crashing.
A solution was to run the programs on a windows box, copy the extracted files over to my wine installation and then use "wineconsole cmd" to execute and install the various mods.
I remember having to do a similar exercises with previous wine versions, however, the self-extracting '.exe's would function up until it needed to run batch commands.
Hope this helps anyone who's trying to run BG1&2+Mods on wine 1.3.26
