The only reason you should be getting messages about the protection system is with older versions of the game itself. Version 1.4 officially removed the starforce copy-protect system, as so many users complained about it messing the game up. I believe you can still find the patch for it on Egosoft's website, just google for it.
I'd suggest updating wine as well, realising of course that this post is more than 6 months old now, so you probably already have.
