Entering grades on the fly in the student->assignments menu doesn't always work. You may have to actually open/edit that particular assignment and enter grades in that window, then save.
Both the Basic and Plus versions of Homeschool Tracker do not work well or at all unless you follow the steps listed in this tutorial: http://ubuntu4beginners.wordpress.com/2010/10/18/homeschool-tracker-linux/.
