What works

The game installs, the game "runs" but you cant see any graphics displayed as per usual. You can skip the videos that are playing but alas, not playable at all.

What does not

Graphics, ergo everything that matters. Can hear sounds, and the videos are skipable.

Been playing around with getting this game to work for a few hours now. Now I know Playonlinux shouldnt be mentioned here but I managed to get this working to a level that is same on Windows ie needing to right click just after clicking transport and (i dont know if it is needed) right clicking after selecting "proceed" on the mission description screen.
Windows 95 MUST BE selected to install and Wine version 1.2.1-ddraw in playonlinux.
I dont know what this particular fix was but it makes the game work ok.
Like I said earlier (for example) After short range scanning the station in the first mission it will say transport, now left click transport then immediately keep right clicking until you get the mission description then where "proceed" is flashing do the same, left click and immediately keep clicking the right mouse button and it should faze out and start the first level.
This apparently is also the way to do it with a real windows installation.
If someone can trace what exactly that particular fix was in the 1.2.1-ddraw wine engine on playonlinux maybe we could get this incorporated in the newer versions?
I'm happy it does work now with the same windows problems :) Hope it helps others!

Just to add when right clicking i tend to keep right clicking over transport or proceed on the next screen then left click whilst still right clicking. It's a bit of a mess but it does work. On the proceed screen whilst continually right clicking and slipping in a left click the game should kick in within a couple of seconds if it hasn't then it has crashed (Like in Windows)
I dont think this could ever be fixed in Wine as it happens on Windows I really do not know but with the 1.2.1-ddraw fix engine from playonlinux this definitely does work

To add I have assigned xkill to ctrl-alt-keypad enter to kill the game if it does crash (in full screen) and you may have to manually kill sgens.exe from the system monitor (task manager in windows) and manually reset your screen resolution (xandr -s 1280x1024 in my case) or it keeps running on my system. After successfully entering a mission and quitting the through the games options sgens.exe quits the way it should with needing to manually kill it.

May I say i run cairo dock in Ubuntu and i have assigned a "Restore Resolution" shortcut (xrandr -s 1280x1024) to the dock and the unity launcher on the left. Also added a "Xgamma" restore (xgamma -gamma 1.0) some games mess with the gamma after quitting. As well as assigned "xkill" to ctrl-alt-keypad enter which is handy for killing full screen games that have frozen. Hope it helps other trekkies that enjoy this game :)

Turns out you dont need to right click on transport. I am tinkering with this game on and off ;)
