Game installs with Windows set to Windows 95. Game starts with a black screen, skips the intro video. I can then hear music playing and the cursor changes as if selecting something but cant see for the black screen

Windows 95 MUST BE selected to install and Wine version 1.2.1-ddraw in playonlinux.
I dont know what this particular fix was but it makes the game work ok.
Like I said earlier (for example) After short range scanning the station in the first mission it will say transport, now left click transport then immediately keep right clicking until you get the mission description then where "proceed" is flashing do the same, left click and immediately keep clicking the right mouse button and it should faze out and start the first level.
This apparently is also the way to do it with a real windows installation.
If someone can trace what exactly that particular fix was in the 1.2.1-ddraw wine engine on playonlinux maybe we could get this incorporated in the newer versions?
I'm happy it does work now with the same windows problems :) Hope it helps others!

I dont think this could ever be fixed in Wine as it happens on Windows I really do not know but with the 1.2.1-ddraw fix engine from playonlinux this definitely does work

May I say i run cairo dock in Ubuntu and i have assigned a "Restore Resolution" shortcut (xrandr -s 1280x1024) to the dock and the unity launcher on the left. Also added a "Xgamma" restore (xgamma -gamma 1.0) some games mess with the gamma after quitting. As well as assigned "xkill" to ctrl-alt-keypad enter which is handy for killing full screen games that have frozen. Hope it helps other trekkies that enjoy this game :)
