Start a new console. Run env WINEPREFIX="/home/[user]/.wine" wineconsole --backend=user "C:\Program Files\Far20\Far.exe" Command line output will go in to the starting console. You could also redirect it with pipes. Running native Linux commands may require creating symbolic links with an .exe extension pointing to the commands.
Due to bug 34277 Far2 may not work for you.
