AutoMKV, no longer maintained, but still an excellent VOB to matroska converter. The dependent apps tested with this are :

not sure if the newset version s work yet or not. Newer versions had failed in previous installs of Wine, so I've just stuck with what has worked previously.
I've encoded video with x264 and XviD so far. I've done a straight copy of the AC3 audio track(s), plus a recode to different bitrate. I've converted an h264-encoded m2ts file to x264-AC3.
What does not
As far as I know, anything that worked when development finally stopped, works under wine 1.2. I've never been able to convert VC1-encoded video tracks, but the anything in MPEG-2 (DVD, some blu ray) and H264 (many blu ray) have all worked so far.
What was not tested
I did not test the built in version of DVD decrypter that comes with the AutoMKV archive, I instead downloaded and installed the last version (184.108.40.206), installed and configured it for Win NT 4.0, then used it. Open the decrypted VOB with AutoMKV and do your thing.
There are also many many options to play with, it would take a very long time to test them all. I have not tested every AVisynth filter, nor have I tested subtitles manipulation.
I've given it a "gold" rating, would have given it platinum, but have not (and likely will not) test it exhaustively. As a wine rating, it is top notch, but I only really use it to encode VOB files. Its purpose was initially to convert all video (DVD, blu ray, HD-DVD), but it fell short before the developer dropped development and moved on to HDconvertToX.
