UO Auto-Pilot works perfectly with the latest versions of wine.
If you are stuck with an old version and can't switch to 1.3.2x, you can still use autopilot, but location picking (sending clicks to locations works normally) works only on the surface of the UO Auto-Pilot window.
To pick a location, just drag the UO Auto-Pilot window behind the Uo client window, drag the mouse over the location, press alt-tab and click. However, with this method, colors won't be recognized.
