4.1 has been the current version for a few years now, to the best of my knowledge.  It included a significant number of bug fixes in comparison to 4.0 and is able to control a wider variety of instruments.  Any new licenses from Waters at this point, to my understanding, are 4.1.

What works

Viewing spectra and chromatograms.  You can open either and do the expected operations to go between them.

What does not

Haven't found anything not to work yet that I have tested, though wine does send a lot of errors to the console when running this.

Have not tested controlling an instrument with this, though I don't expect that to work as it depends on windows networking protocols.  I haven't tried installing any modules such as Maximum Entropy (MaxEnt) yet, that will come later.

Additional Comments

The install CD wants to install JDK and Java3d in order to proceed. The version of Java JDK that came on the CD is 1.5.x and did not install. I downloaded 1.6.x from Sun and successfully installed that, afterwards the MassLynx install went OK. Java 3d installed OK afterwards, though for unknown reasons the MassLynx installer did not recognize it. Nonetheless, installation of MassLynx worked afterwards.
