So far, installation and first mission + joystick remapping. Flawless.
Second mission complete. Set wine resolution to 1280x960 and xwa resolution to 1152x864. Flawless.

clean wine prefix, configured to Windows 7 at 800x600.
I'm using MATE Desktop environment, because I have had some weird issues using Cinnamon and I have an unverified hypothesis that they are related to Cinnamon itself.
I created .iso files of each of the CDs using dd, then mounted disc1 via "mount -o loop [path_to_iso_file] [path_to_mountpoint]". Alternately, putting the physical disc1 into a drive that
wine can access works just as well.
Then I ran WINEPREFIX=[wineprefix_path] wine [disc1_mount_point]/install/setup.exe to start the installer. After successful installation, I ran the patch installer.
To run the game (with disc1 .iso mounted in one of the ways described): WINEPREFIX=[wineprefix_path] wine [wineprefix_path]/drive_c/Program\ Files/LucasArts/XWingAlliance/Alliance.EXE
I will provide additional detail as time allows, but so far this works solidly.
LAN play (multiplayer) does not work. I am confident that this feature would not work in Windows either, however. Research indicates that the common way to do multiplayer in XWA is with a 3rd party app "gameranger", which I've got no personal experience with.
