Everything except what is listed under the "What does not work" category.
What does not
The "DirectDraw" render method does not work and produces a black screen. However, this is a non-issue since all of the other render methods work flawlessly. "OpenGL" seems to have the best performance under Wine.
Changing the video size from the Options -> Video menu does not correctly adjust the height of the window, resulting in a grossly disproportionate aspect ratio.
Trying to record an AVI video (Tools -> Record) always produces a corrupt, unplayable video file. Sound and movie recording work, though.
What was not tested
I only tested this program using dumped ROMs of Mario Kart: Super Circuit and Pokemon Emerald. GB and GBC games were not tested. I have briefly tested the items in the Tools menu, which seem to work flawlessly, but did not test every single feature.
This program requires mfc42.dll which is not included with Wine. You must copy this file from a Windows installation or install it with Winetricks. Overall, this program runs extremely well for normal use.

There is a minor tweak needed to get the emulator to run. There is a DLL that VisualBoy requires that Wine doesn't have, no one has decided to port the DLL to Wine.
With the new version of Wine (1.2), a couple before it as well, it winetricks is now included with Wine. Which makes this even easier.
Use this command:
For older versions of wine:
Then Run this command:
sh winetricks mfc42
