What works
DirectX graphics works.
Simulation works.
Sound works.

I had a good play round with it and nothing failed except what is noted below.
But workarounds needed.
What does not
Running the help causes a crash. Also, the help screen itself is not clickable on the right hand half of the page, so some help links are not accessible. e.g. I cannot view aircraft information for the Concorde because its link is on the right hand side!
Multiline edit boxes have a bug which causes the first line to be repeated all through the box, rather than showing the multi-line text. You can patch wine to resolved this. See here.
The menu doesn't work from full-screen mode.
Workarounds
To prevent crash on startup, the copy protection needs to be removed. If you search for this, you can find workarounds. I used on which replaced FS2000.EXE.
To prevent crashing when switching focus to a different window, open winecfg, navigate to the "Graphics" tab and set "Emulate a virtual desktop".
Sometimes the rending gets messed up. Flipping to full-screen mode and backs resolves this (alt-enter).

I didn't try every option, but had a good go at it and everything was fine.

I was emulating 32 bit Windows 7. (Use the WINEARCH environment variable for 32 bit and winecfg to set Windows 7).
mfc42.dll needs to be installed with winetricks before installing Flight Sim 2000.

Admin note: the information below was extracted from an old user comment; it may or may not be relevant to currrent Wine.
You need to set WinVer to "Windows 2000" (Winecfg) for the media validation to work (SafeDisc 1.3).
The game also needs MFC42 library -> "winetricks mfc42"
Tested with Wine 1.3.21
