Additional Comments

I had this application running flawlessly with 0.9.54, but now it crashes shortly after the sound cuts out, though this doesn't happen all the time.

HowTo / Notes

READ IF: You have installed Project64 on your Windows partition.
When you load up Project64 for the first time using Wine, if it's installed in your Windows partition, it won't be able to load ROMs, because it's looking for a different directory. You'll need to point the program to the ROM directory in your Windows partition (generally /media/disk/Program Files/Project 64 v1.6) change "disk" to whatever your primary hard drive is named in your Linux distro.
