Installing and running the application is possible, up to generating programming files. Starting an installed ModelSim also works. The compilation works with all optimizations enabled. For running, you need to set WinME emulation, because in NT mode it hangs when loading the sentinel driver for programming. Cygwin errors seem to be no problem.
What does not
This was the first combination of Quartus and wine installing with a current windows emulation (2003, not ME). Every now and then the installation hung but I was always able to solve this by killing "explorer.exe" . During start you have to kill the jtagserver, as this requires the not working sentinel driver. Because of this I'm quite sure programming will not work.
What was not tested
Good question with all those functions. Most I guess but for me as a student it's quite enough working. At least programming was not tested.
