I plugged in my controller, and was able to successfully use the buttons, although I did not have any way to move my ship (no dpad or analog stick worked) However, I only did this to see if it was possible, and it is very possible it is because I have not set up my controller at all that this is a problem with my distro, not Wine. In addition, I highly doubt most people will or would want to play with a controller, so I don't think it's much of a problem with the game even if it is caused by it.
