The linux TS gaming community has posted in their forums. We believe it has something to do with the loading of the message of the day, when you connect to a server.

Symptom: While playing the game the FPS drops periodically
Workaround: This seems to be a scheduling issue. After launching the game use "renice" and change the priority of the process to higher. Ex:
$ps -a | grep hl.exe
4477 pts/0 00:00:03 hl.exe
$sudo renice -20 4477
